i have a 2004 mazda 6s v6 3.0, that ran fine except for a small misfire. i came across a good deal on a 2003 mazda 6s that already had the motor pulled out of it. the body is in allot better shape then mine and there were allot of miscellaneous little things cosmetically that my 6 needed so i picked up the 2003. the only difference in the 2003 is it has a cp-e CAI and MAF tuner. I recently switched the motor and trans from my 2004 to the 2003 body. all sensors and everything else plugged in the exact same way, as the 2003 also is the v6 sport model. the problem is when i started the car it has a rough idle that bounces between around 800-1200 rpms and when i give the car gas it will not accelerate past 2500 rpms and takes forever to get there. no matter how much i press the pedal. I hooked up a reader to the car and everything seems to point to the tps. but i have changed it to no avail. I also put back the stock air intake back on in place of the CAI and cleaned the MAF to see if that made a difference, it didnt. i changed the accelerator pedal sensor and still nothing. im running out of ideas. does anyone think that being low on trans fluid could possibly out the car in "limp mode" thus causing all my issues? I know i lost almost all my trans fluid when i removed the cv axles. Any help or ideas are appreciated. i know this post is long, im just trying to give all the details i can think of.

i used the headers pre cats and "downpipe" from the 2004 motor. i forgot to mention that the 2003 has tanabe catback exhaust. i replaced the coils not to long ago so i wouldnt think that is likely the problem. do you think that the cats in the rear could possibly be clogged?

seems like they would have done this when the engine was in the other car, it only sat for 2 days before i put the motor in the 03' but its worth checking out. but i have done some research and like u said seems the cats on mazdas seem to have allot of issues.

Sounds like you have a bad MAFS, or the wiring. Being stuck under 2500 is a common thing for a limp mode when a MAFS goes bad.

^^ this
MAF sensor would be my first guess. You may have accidentally damaged the MAF while trying to clean it. They are rather sensitive. Sent from somewhere in outer space.....

Did the other chassis run and drive? Perhaps I have it wrong what went where), but is there a chance the exhaust is plugged?
It won't misfire, but won't rev either. Effectively the ECM may not complain until emission checks come into play. First thing that comes to mind at least without more information. . . EDIT: Pull the O2 sensors and fire it off, does it Rev now?
