Default Issue after Engine swap

Just completed the fusion engine swap, a 07 fusion engine into an 05 6s hatch. The swap was very straight forward to put it simply. Any way, the car starts and runs just fine, no issues what so ever. Its throwing some CEL's (for what im thinking is the 02's as I hollowed out the cats before I put them back on. Seriously, this thing starts up instantly and just purrs. BUT, for some damned reason the trans seems to be in a limp mode or something as it starts in what I think is 3rd gear(if what the instrument cluster tells me is correct) and it wont shift out of 3rd.

Does anyone have a vacuum diagram/manifold hose routing diagram?

2005 6s 6spd auto hatch.

sorry can't help you much, but you are definitely in limp mode.

I wonder if it's a the hollowed out cats or if the system if freaking out because of your transplant?

The problem is you're missing a clutch pedal! Lol but seriously go back and make sure everything on the transmission is plugged in. Try and get the codes that should tell you what the compooter is missing

You are in limp mode.

either your alternator is not putting out enough amps, your TB is fubar, or you have a wiring problem. The car shifts into 3rd and locks out a ton of other things to allow you to "limp" to a safe place without doing what the ECU believes would be serious damage.

Having issues with P0443 after my Fusion swap, looking for vaucuum hose routing myself. Does anyone have it?

If it's in limp home mode, there will be codes. There are generally two reasons, One severe misfire or some other fault that may damage the cats or there is a problem with the transmission sensors where the transmission can't decide what gear it should be in.

Reading the codes is the first place to start. If it's not kicking codes I'd be looking at the shift switch and shift cable adjustment.
